Is there a way to have each blog in a MU installation have it's own header image folder? As it is Neutica+ looks for header images in the neuticaplus/header-images folder, which is the same for all the blogs.

The solution seems to be using a separate copy of the template on each blog.
I have a similar issue with MU as I want to change an image for each new blog created. Have you thought about widgetizing the header area?
I haven't tried it yet but I think it should work. As you can add an image into say header aside widget.
